The Millennium filters I am familiar with feature a waterfall return with an extendable siphon tube that serves as the intake. If you use it properly and your aquarium is a reasonable size, there is little danger that such a filter will suck up seahorse fry.
Pelagic seahorse fry tend to hug the surface or suspend in the water column, so if you extend the siphon tube on your Millennium filter all of the way to the bottom, adjust it for minimum water flow, and make sure the end of the intake tube is screened off with a filter basket, the fry should be quite safe.
However, I would not install a Millennium filter on a nursery tank unless it was a divided nursery or in-tank design that keeps the filtration equipment separated from the fry.
